Problem of missing traffic

I have always felt that my domain is missing some traffic. I conclude this from viewing traffic gaps in the visitors that come to my website on several statistics pages. This problem has become severe since i have upgraded the server for my website
My primary domain is dostihostings.com where i create cpanel1.dostihostings.com and cpanel2.dostihostings.com
All of my websites point to cpanel1 and cpanel2.dostihostings.com which i have already set to dns to my server IPs.
Now, some times, my site is up, some times i cant access it. But when my site is down and i try to access it using IP, i can open the website. I assume that there is no problem with the server as it is reflecting the website.
I dont know why i think that this problem can be with the domain name server settings of the site.
Is the setting up of my domain on name servers cpanel1 cpanel2.dostihostings.com a good practice?
Will it make any difference when i'll create cpanel1 and cpanel2.mydomain.com and point mydomain.com to them?
Please suggest me any good thing about it.

By traffic gaps, i mean that normally we have a visitor on the site after 4 to 5 seconds. But in the mean times, there is a gap of 40 to 50 seconds between visitors too. These gaps are vert frequent and i experience them every 3rd or 4rth minute
